Your File and Folder may disappear for the reason of virus in your computer. So at first try to remove virus from your computer by use  any powerful anti virus.  Sometimes virus may crash or damage important system files in our computer. I suggest you to give set up or repair your windows program again for restored missing system file again.

After complete windows installation or repair you should more be aware about virus.

• So you should use an anti virus for protect your computer.
• Never open any pen drive directly. Use "Explore" or folder option for open it.
• If possible then use any utility software for keep you computer fresh.

That sounds like your computer has been infected with a virus. Download Sophos Virus Removal Tool and install it. Once installed, start Sophos then wait until its virus signature database gets updated. Once update is complete, click to scan the computer. Sophos will scan everything on your computer including external devices connected via USB port.

Scanning may take an hour or longer depending on the size of the drive and the amount of data it stores. When a virus is found at the end of the scan, remove it then repeat the scan over and over until it no longer detects a virus. See if this fixes the problem.
