I uninstalled Microsoft Security Essentials so that I can install Windows 8. After the installation I had to download some files for my project work and Windows automatically scanned them. But I can't find any Anti-virus program running. Please explain?

My pc has never got virus before. Recently It is affected by virus and I am in a fix. I need someone to tell me what to do what are the alternatives what to do in order to keep my files safe.

I need many of the files so I really cannot do a full flash or set up without knowing what will happen to them if I do. please help me out of this trouble.

How can i know that my website is infected with malware? Some virus scans detect this but not all. If there is an infection how can i remove it and prevent future infections?

I have already tried the repair option with my Avast anti-virus, but it did not work.

Now I am not sure what to do.

I have a 4GB pendrive and it used to work perfectly. Recently it is showing some unexpected errors. It is showing four threat files which are not going after format or scanning. The files are shown as short cuts or some other files once existed. I do not how to solve this problem. Please someone help me getting rid of this problem.
