I’m quite confused if you were copying your files from the USB flash drive to your computer or from your computer to your USB flash drive. Because if the files will be coming from your computer and it detected a virus when you start copying then the files are clean and it is only the USB flash drive that was detected to contain a virus.

But if the files were already stored in the USB flash drive then the files were already infected. To verify that your computer is still clean, disconnect the USB flash drive, update your antivirus, and run a full system scan. The result of the scan should display a clean system. After that, visit Sophos Virus Removal Tool then download and install the application.

Once it is installed and updated, exit the program. Insert your USB flash drive then start Sophos Virus Removal Tool again and then begin scanning. The tool will check your entire hard drive and your USB flash drive. When a virus is detected, repeat the scan until it no longer detects a virus. When everything is clean, continue copying your files and check if the files were not damaged.
