I have Google Nexus 5, whenever I click pictures I have to face a relatively longer shutter lag and the auto focus has also become slow as a result I can’t capture things even in a little motion. Is it Nexus i.e. Company’s problem or is there something wrong with my phone? Should I update it or is it something related to the hardware?

Nexus 5 has a bit of a camera lagging issue by default. It is basically a hardware issue. So don't expect other flagship level performance in Nexus 5.
However, Google tried to address the issue with Android 4.4.2 update. From there on, Camera lag has been decreasing over the future updates. So an update will solve your problem to some extent.
1. Go to Setting
2. Tap on About Phone
3. Select Software Update.
4. If found, install the update.
This will improve your camera experience to some extent. Hopefully you will be able to take some motion pictures.

If you have a problem with your phone’s camera, try factory resetting your device to restore the original factory settings of the phone. Before doing a factory reset or master reset, back up your phone’s data to your microSD card and your contacts to your SIM card. Once everything is backed up, remove your microSD card and SIM card from the phone.
To perform the factory reset or master reset on your Google Nexus 5 Smartphone, on your home screen, tap “All apps” icon then go to “Settings”. Scroll down to “PERSONAL” then tap “Backup & reset” and then “Factory data reset”. If your phone is password-enabled, enter your pattern, PIN, or password when you are prompted. Finally, tap “RESET PHONE”.
